For your own comfort, buy a daily or even longer ticket for the public transport which operates almost everywhere and every time. Don’t use single tickets, they cost the same as one beer in the pub.
In the city center, you will see a lot of “typical Czech pubs” with English signs. These are for tourists. Go catch a beer to other quarters with a real atmosphere. Like Vršovice or Vinohrady (slightly walking distance from Wenceslas square). Beer there is cheaper and you will be in a real Czech pub.
Go catch a beer to Riegrovy Sady. There is a view of Prague Castle and a big picnic park with a big pub.
Walkthrough the city through Wenceslas square -> Můstek -> Old Town Square -> via Kaprova to Rudolfinum -> cross the bridge to Lesser town -> walk to Prague Castle -> Return down to Malostranská and then cross the Charles bridge and continue along the river to the part called Výtoň where the river bank is situated with a lot of evening events during the summer. Perfect place to end up your day.
Go to Petřín tower with a view of the whole city and then to the mirror labyrinth. Also, it is a nice walk down (up you can use funicular, transport ticket is also valid here).
See Mozart's apartment at Bertramka and go to some pub in this part of the city. I recommend Knoflík (you won’t even find their own websites, look for the street Božetěchova). Pub with the real atmosphere, full of students and lower class locals. Cheap beer, air filled with cigarette smoke.
Catch a boat from the city center to Prague Zoo, you may go to the zoo itself but when you reach Troja (the district where the zoo is situated) you can just walk through the park of Stromovka to Holešovice where the metro line and trams operate.
Go to Vyšehrad, a powerful place of our history and mythology.
When you want to taste perfect roasted duck, go to the restaurant U Bansethů (in walking distance from Vyšehrad). I recommend making a reservation before. They have ultimately good Pilsen beer.
Taste Fernet, Zelená and Slivovice. Drunk by shots and your evening will be ultimate.
Go to the church (translated kostel) Kostel svatého Jakuba. There are some of the best organs in the country. On Sundays, usually from 10.30, there are prayers. I am an atheist but I love the sound and acoustic of this organ and building. The church is also connected with a boy book “Rychlé šípy” and every guy this time from like 20+ knows what it is.
